Color select CMYK

Hello 
So i recently started doing CMYK separation for color selction, i've made my separation on PhotoshopCS6 but i know once its printed the background is transparent (on acetate paper), but i can't make the background transparent in photoshop. So, when i print it does it automatically go from white to transparent?
I've seen lots of youtube videos and the background is always white but they never tell you the printing process to the acetate paper.
